To fix it: Go into ElvUI, Disable chat, and reload your UI. Open Edit Mode (hit Escape, then Edit Mode). Under Layout, choose a non-custom layout (I chose their preset "Modern" layout). Go back into ElvUI, Reenable chat, then reload your UI again. After that, ElvUI should now override the standard WoW chat window.
