Miasma comes from things rotting. Things that can rot (plants or animal-based things) make miasma when they are not stored on a stockpile and some time passes. I don't know what specifically started rotting in your case but it is probably some food stuff that wasn't moved to a stockpile and ended up staying in the workshop.

Regrettably there isn't an option to turn off item hauling, so the only way to stop your dwarves gathering enemy socks while miasma destroys your fort, is either to forbid them or to remove any stockpiles capable of receiving them. Turning off or suspending other fortress activities will also help by freeing up more dwarves for hauling.
